It should work, provided that the data you send only sends one type of data. For example, you can have two conditional page, one that does 4-Up and the other 9-Up, for example. Based on the data that is received, you can enable either the 4-Up or 9-Up, and it should be processed properly.
However, if your data is "mixed", in that it contains many customers, some 4-Up and some 9-Up, then it could cause problems, and making sure the N-Up is properly synchronized and working could be impossible to do with standard N-Up. A more advanced, presstalk-based solution might need to be developped. Most likely, this would be out of scope of a support issue, and might become a paid professional services project.
