The directories listed on that KB articles are the only ones that are affected - the "working" directories, meaning the temporary folders where work is done.
PlanetPress doesn't have any method of changing where its configuration file and documents folder are located, but here's an alternative.

As long as your hard drive is formatted in the NTFS format (and not FAT32), you could create what is known as a "Symbolic Link" or "Junction Point" depending on your OS. If you have Windows XP/2003 or older, you can use
Microsoft TechNet's Junction utility (see
wikipedia article) to create a junction. In Vista/2008 and Windows 7, you can create Symbolic Links which are pretty much the same thing using the
mklink command. See
